Theoretical Biology / Bioinformatics Group Welcome to this public WWW server of the department of Theoretical Biology at the Utrecht University Faculty of Biology , the Netherlands. Our Theoretical Biology group performs fundamental research in Biology by means of formal models. Examples of the Biological areas that we cover are ecology, spatial pattern formation, (molecular) evolution, immunology, and ethology. Our formalisms range from mathematical models, cellular automata, genetic algorithms, to discrete-event individual-oriented simulation models. We have coined the term Bioinformatics for the study of informatic processes in biotic systems. Our Bioinformatic approach typically involves spatial, multi-leveled models with many interacting entities whose behavior is determined by local information.     Symposium for a National Tuberculosis Archival System more The National Center for Genome Resources (NCGR) in Santa Fe, New Mexico, is an independent, nonprofit research institution that develops and uses informatics for biological discovery. Scientists at NCGR study the influence of genetic variability of both host and pathogen on infectious disease progression and its subsequent impact on human health. Computational biologists, population geneticists, and mathematicians are developing and using novel algorithms and statistical approaches to model complex biological systems. Particular emphasis is placed on meeting the challenges presented in systems biology today, including sparse experimental datasets, poorly defined biological networks, and data collected on disparate timescales. NCGR is a unique provider of professionally engineered software and computational discovery platforms for the scientific community. At its inception in 1994, NCGR's mandate was to develop the Genome Sequence Data Base (GSDB), the first publicly accessible, relational database of human genome sequences from Los Alamos National Laboratory. NCGR has continued to design and maintain publically accessible genomic information resources, such as TAIR and LIS, as well as novel bioinformatic tools, such as Gene-X Lite, ISYS, and XGI, used at research institutions worldwide. Software engineers and developers at NCGR are experienced at creating bioinformatics platforms, incorporating automated annotation and visualization tools, for genome mapping and pathway analysis based on data obtained from high-throughput biotechnologies.

The site is meant to promote our scientific and academic activity. It contains several useful bioinformatics links and local services focused mainly on the prediction and analysis of the structure and function of proteins or genes.
    • The structure prediction Meta Server offers a gateway to many high quality fold recognition servers and provides and infrastructure and main interface to several highly reliable consensus methods. The Meta Server represents the firs step in the our fold prediction strategy.
    • The Gene Relational DataBase is a system of databases and algorithms aimed at detecting distant evolutionary relationships between proteins. GRDB uses PSI and RPS Blast as well as ORFeus and BASIC, our sensitive profile - profile comparison method, to detect week similarities between protein families. The databases include PDB90, PFAM and other databases (in the future). GRDB can be used for function inference and for selecting distant homologs for structure prediction if a simple Meta Server application gives unreliable results.
    • PDB-Test is a structure validation tool based on the evolutionary approach. It offers the possibility to compare a protein structure with models generated for the corresponding amino acid sequence by fold recognition tools. This can be used to detect tracing shifts in low resolution structures or to put the structure in correct evolutionary context if methods based on structural similarity fail.
