Contact: ai4bio@dsi.unifi.it Artificial Intelligence and heuristic methods are extremely important for the present and future developments of bioinformatics, a very recent and strategic discipline having the potential for a revolutionary impact on biotechnology, pharmacology, and medicine. While computation has already transformed our industrial society, a comparable biotechnological transformation is on the horizon. In the last few years it has become clear that these two exponentially growing areas are actually converging. Molecular biologists are currently engaged in some of the most impressive data collection projects. Recent genome-sequencing projects are generating an enormous amount of data related to the function and the structure of biological molecules and sequences. Other complementary high-throughput technologies, such as DNA micro-arrays, are rapidly generating large amounts of data that are too overwhelming for conventional approaches to biological data analysis. The interpretation of this wealth of data may deeply affect our understanding of life at the molecular level, but the elicitation and the representation of biological knowledge are extremely challenging tasks, which are increasingly demanding powerful and sophisticated computational tools.

Overview
The educational program offers industrial rotations, internships and grand rounds, in addition to courses that integrate biology with information sciences and engineering. The program also includes training designed to sensitize students to the ethical and legal implications of emerging technologies. The research program includes state of the art topics such as systems biology, computational modeling of regulatory and metabolic networks, docking, comparative genomics, protein design, genomic and proteomic biotechnology, microarray engineering and analysis, pharmacogenomics, structural biology, large scale modeling of biological systems, RNAi, computational studies of cancer and neurological disorders and functional genomics, synthetic gene networks and molecular computing and genetics. The size and the diversity of the program offers students a remarkable opportunity to obtain a broad education as well as an unusual choice of research topics with flexible emphasis on biological science or computational methodologies.

The Bioinformatics Template Library (BTL) The BTL uses templates to implement generic programming in same way as the Standard Template Library (STL). The original STL has largely been incorporated into the ANSII/ISO standard for C++. For more information on the STL, see Silicon Graphic's Programmers Guide

The source code was last updated on 29th October 1999 following one year of use worldwide it is now regarded as a beta release View the BTL 3.0 documentation Note: BTL is fully tested with egcs 1.1.1 and 1.1.2.
Following the gcc/egcs merger there have been problems with more recent releases.

Filosofie magister examen poäng Bioinformatik handlar om hur man kan applicera datavetenskapliga tekniker och metoder inom utvecklingen av metoder, algoritmer och verktyg för att analysera biologisk data. Programmet belyser i synnerhet analys av genuttryck, analys av DNA- och proteinsekvensdata, förutsägelse av proteinstuktur och relaterade problem. Programmet är uppbyggt i två delar: (i) Under första året läses kurser i bioinformatik, grundläggande programmering och tekniker inom artificiell intelligens; (ii) Under andra året ligger fokus på examensarbetet där studenten får möjlighet att ytterligare fördjupa och utveckla sina kunskaper samt färdigheter inom bioinformatik. Förkunskapskraven för att läsa Magisterprogram med ämnesbredd i bioinformatik är en filosofie kandidatexamen om minst 120 poäng inom biologi, datavetenskap eller matematik. Antagning till programmet sker efter individuell prövning där kunskaper inom biologi, samt relevant arbetslivserfarenhet är meriterande.

Active site The amino acid residues at the catalytic site of an enzyme. These residues provide the binding and activation energy needed to place the substrate into its transition state and bridge the energy barrier of the reaction undergoing catalysis Adenine A purine base found in DNA and RNA Agents Independent, autonomous, software modules that can search the Internet for data or content pertinent to a particular application, such as a gene, protein, or biological system. Agricultural biotechnology (AgBio) The application of rDNA technology to agriculturally important plants and organisms. Algorithm A series of steps defining a procedure or formula for solving a problem, that can be coded into a programming language and executed. Bioinformatics algorithms typically are used to process, store, analyze, visualize and make predictions from biological data. Alignment The result of a comparison of two or more gene or protein sequences in order to determine their degree of base or amino acid similarity. Sequence alignments are used to determine the similarity, homology, function or other degree of relatedness between two or more genes or gene products.
