Overview
The purpose of these experiments is to familiarize you with the techniques of modeling, to build a familiarity with the process, and an understanding of its strengths and limitations. The goal of these experiments is for you to be able to critically examine a modeling study, and to be able to initiate a modeling study on a problem of your own. While the program AMMP will be used in the experiments, learning to use this program is not a major point of the lessons. You will not be tested on AMMP. There are many programs available for modeling, but despite the advertising copy they are very similar in choice of algorithms and quality of results. The focus of these experiments in on homology or similarity modeling. The utility of homology modeling and the general approach to it are well established. (although there is considerable controversy over the details). Other aspects of modeling such as threading or ab initio folding are still experimental and so will not be treated in these lectures.

Building a model
The collection of information on the genetic regulatory network under study has given rise to a schema summarizing the relevant genes, proteins, and interactions. In the next step, this schema is transformed into a GNA model of the network, by adding more information on the regulation of the genes. A GNA model has the form of a system of piecewise-linear differential equations (PLDEs) , supplemented by a set of inequality constraints. The formulation of the model will be illustrated here, by means of the simple example introduced in the previous section.
There are two ways to enter a model in GNA: you can either prepare a text file with the extension .gna containing the model, or construct the model by means of the graphical user interface VisualGNA. In what follows, we will focus on the latter possibility, because it is the most user-friendly way to proceed. However, keep in mind that, even when a model is entered through VisualGNA, it is saved in the format of a .gna file. The description of the

Until now the benefits have been restricted to basic surface mapping and 2D spatial analysis. By combining the digital elevation model (DEM) with satellite imagery within a 3D model-building environment, a much greater range of analysis techniques is revealed to the geologist. These include: data projection to depth, geometric attribute analysis, dip extraction and reconstruction of eroded strata. Combining data and interpretation in such an environment not only provides a useful communication tool, but also creates a powerful workable 3D database. ASTER DEM (digital elevation model) data and Landsat ETM data acquired from Africa and the Middle East illustrate the techniques that aid interpretation and demonstrate model building workflows that were used to construct fully restorable structural models. Model building is an extremely valuable and much overlooked process. The simple acts of projecting and linking fault traces provided the opportunity to check fundamental geological concepts and ideas applied to the area. Model building has allowed us to gain a better understanding of the structural geology enabling us to not only evaluate prospects, but to focus on key areas of interest or uncertainty when planning field work and seismic surveys. Furthermore, a subsurface model provides valuable input when processing seismic data.

Abstract:
The Interagency Committee on Seismic Safety in Construction (ICSSC) recommends use of building codes which are substantially equivalent to the National Earthquake Hazard Reduction Program Recommended Provisions for the Development of Seismic Regulations for New Buildings (NEHRP provisions) for new federal construction. The intent of this study is to review the seismic provisions of the current editions of the BOCA National, SBCCI Standard and the ICBO Uniform Codes to determine whether the codes provide an equivalent level of safety to that contained in the 1991 Edition of the NEHRP Provisions. In addition the provisions of the CABO One and Two Family Dwelling Code and ASCE 7-93 are to be reviewed. This study reviewed the changes from the 1988 NEHRP Provisions to the 1991 NEHRP provisions and compared them to the current editions of the model codes. In addition ASCE 7-93 was reviewed since its seismic provisions and are based on the 1991 NEHRP Provisions.

5. MODEL BUILDING: XMBUILD
xmbuild provides a GUI (fig. 5.1) to assist users in building executable models by linking together MMS modules selected from the module library. The conventions used in the xmbuild GUI for selecting and manipulating information are the same as those described in section 4.1 of Chapter 4, MMS Graphical User Interface.
5.1 Module Library
modules/hier directories of the user's workspace. xmbuild will consider any file with a ".c" or ".f" extension in these directories to be module source code. control/workspace.path file and removing the desired directory paths from the list. However, removing directories may cause problems if the user attempts to rebuild an existing model that uses a deleted directory.
5.2 Representations of Models Within xmbuild
There are three methods that xmbuild
5.2.1 Schematic Model File
As the user selects the desired modules from the module libraries, a graphical representation of the model and the links between the modules appears on the Current Model field of the xmbuild GUI (fig. 5.1). The schematic file is used to store this graphical representation of the model. This file may be saved and reloaded later. Schematic model files are distinguishable by their ".schem" extension. A schematic file may be loaded, edited, renamed, and then saved to create a variation of the original model. Once this graphic corresponds to the desired model, the source code of the associated modules is then compiled into an executable version.

Interpreting electron density maps is a major bottleneck in the high-throughput solution of protein structures by X-ray crystallography. Developing automated systems to improve the speed of electron density map interpretation will benefit many important biomedical fields from structural genomics to drug design.
TEXTAL TEXTAL infers local molecular structure in maps by finding regions with similar patterns of density in previously solved maps. The resulting structural segments can be used for subsequent manual refinement by a crystallographer, or combined with post-processing routines to generate a complete model.
