This archive contains material of the course "Algorithms for Molecular Biology", taught by Ron Shamir (in Fall 94 and Fall 95 together with Dalit Naor , in Fall 98-99 and Fall 00-01 with Itsik Pe'er and in Fall 01-02 with Roded Sharan ), in the School of Computer Science at Tel Aviv University. This is a one-semester graduate course with one three-hour meeting each week. Note: The two lecture notes of '95 and '99 have only minor overlap. The '95 lecture notes are more theoretically oriented (more proofs, hardness results) and the '99 lecture notes are much more applied. The choice of topics is also quite different. The 99 and 01 sets are more overlapping (about 70%). The main difference between the 01 and 02 sets is that gene expression analysis (which now has a separate whole course ) is given less coverage, and linkage analysis was added. For material covered in more than one set, the most recent version is recommended.

The Department of Biological Sciences has a long tradition of excellence and offers a broad range of program options that provide students with the flexibility to enter a variety of careers in the areas of conservation, bio-medical fields, and education. Our alumni have found careers in biology throughout the United States and the world.
Our roster of alumni includes a former governor of Kansas, and two biology faculty, Lyman Wooster (1912-1928) and Gerald Tomanek (1947-1987), served as president of the university during their tenures at FHSU. Albertson Hall is named in honor of former department chair Fred Albertson, who served the university and its students from 1918 to 1959. This tradition of excellence continues today through our active faculty, a complete renovation of Albertson Hall (completed May 2000), and the opening of the new Sternberg Museum of Natural History (March 1999).

Teleological Notions in Biology
Teleological terms such as "function" and "design" appear frequently in the biological sciences. Examples of teleological claims include:
  • A (biological) function of stotting by antelopes is to communicate to predators that they have been detected. Eagles' wings are (naturally) designed for soaring.
Teleological notions were commonly associated with the pre-Darwinian view that the biological realm provides evidence of conscious design by a supernatural creator. Even after creationist viewpoints were rejected by most biologists there remained various grounds for concern about the role of teleology in biology, including whether such terms are:
  • vitalistic (positing some special "life-force"); requiring backwards causation (because future outcomes explain present traits); incompatible with mechanistic explanation (because of 1 and 2);
